I know that royal caribbean and princess cruises do. Norwegian cruise line might also.
We went on a Mediterranean cruise on Royal Caribbean that included three stops in Greece: Athens, Santorini and Mykonos. Other cruise lines that have stops in Greece include Norwegian, Princess, Celebrity and Holland America. If you want just Greek isles then your best bet is probably Costa Cruise line which does Eastern and Western Med cruises.

Go with a well known company, such as Royal Princess, Carnival or Norweigan. My husband and I just came back from 9 days in Greece, 4 of which we cruised the Greek islands: Athens, Mykonos, Turkey, Patmos, Crete, and Santorini. We went through Globus and Louis cruise lines. Our boat was small, our room was painfully small, the food barely mediocre and I got seasick. The islands were, however, spectacular and worth seeing despite the ship!!
I am going to Greece, Turkey and Egypt on NCL next month, Including airfare and 12 day cruise only $2300… Congrats on your marriage!
Royal Caribrean, Carnival, Princess, Celebrity, Holland America, Seabourn, Costa, NCL, Imperial Majesty, and Silversea all do this trip.
